If you specify the plenum type people who have done the exact same install will be able to help you better than we can not knowing what type it is. I checked the t/b wires before I soldered them. (motor not running) It was working fine. With the ignition on but no motor running the throttle body opens and closes fine. Start the engine and the motor idles up to 2500 then when it drops back to 3 cylinders the throttle body shuts and wont work!!!!!!!! I think your nuts might be safe. The beige /red has the smallest red stripe and it can be easy to mix up and gives the symptoms you are describing. Check that out. Sounds like the engine is going into guard mode and shutting down cylinders and throttle. The other thing that can do it is a large enough vac leak. Is you brake booster and pcv vac hoses on properly as it would take a large vac leak to cause it. Check all your tps and throttle motor wires for correct polarity aswell. Also is their any spare vac take off holes in the new plenum that may need a blank off plug put in them. Also is their any spare vac take off holes in the new plenum that may need a blank off plug put in them.My brake booster vac hose is connected and Im pretty sure the pcv one is if that's the one that goes to small black box near passenger strut tower below the ecu. Only one vac take off fitting that wasnt used and I blocked it off. Dont know how to check polarity and dont have an ammeter???
