I've heard these by pass some coolent thing with the radiator. There is one pipe that comes from the thermostat housing and the other is just under the middle of the intake manifold that go to the trans cooler. I spose you'd just connect them together when you are bypassing the cooling system. This thread has a diagram of where stuff goes.
