two of them are BOV connections (the thicker ones) and one is a line from the PCV system as a breather line (thin line that goes to a thick connection at the rocker cover). The even thinner one coming out of the BOV is a vacuum source for the BOV.

you have to run a pipe from the BOV outlet back to the air intake if you want it to remain the same "recirculate the BOV air" as per the factory setup. Or you can choose to put a filter on it and vent to atmosphere or you can choose to block off the BOV connection hoses. All 3 options are fine and are down to personal taste with regard to noise etc.

leave the stock BOV connected and just block off both ends of the vacuum source with a screw etc or remove the BOV itself and plug both thicker hoses... and no, it won't harm the engine or turbo.

Sweet I’ll plug the vacuum source, and also for more power any idea how much power I could expect to make from

valve springs

1000cc injectors

435lph fuel pump

upgraded intercooler

4” turbo side intake 
and billet oil pump gears anymore upgrades recommened?

oil pump gears are recommended for anything high 300's or 400+ kW

 

you'll need exhaust mods to free it up there if you want to make reasonable power with those mods you listed. Otherwise it depends on fuel, but you could be looking at 350kW if you do the other per-requisite mods (your tuner will be able to sort you out on that area).
